Lynne-I'm not sure if he heard that line. Although, I agree that his salute to Margaret and demeanor before he enters is completely different.
Brandon is very astute, an observer-so it is possible he heard.
And like you said it is brought cruelly home by Sir John-"Come Brandon we know when we are not wanted."
The whole scene is so beautifully played by Alan Rickman, the way his voice betrays his feelings. "Mr. Willoughby-Lady Allen's Nephew." Just heartbreaking.
