Actually, he wants her to call him Edward, but she uses "Master" as a part of trying to keep her old employee standing to cool him down. She pretends to be still governess (therefore "Master") instead of beloved (and it works too)
And later, it never bothered me at all, but I think she does that as a habit. She started calling him that and now she is used to it. It is like a name now, and doesn't mean what it literally does, IMHO. You know, like a sort of a nickname.
