Thomas did not see/hear Nanny mistreating little Sybil. But she did make some comments that would imply she didn't think very highly of little Sybil's pedigree.
Also, she tried to order Thomas around. And we all know how well he takes orders from people he knows doesn't consider to be above him in the pecking order.
So he got credit for telling Cora that Nanny wasn't doing a good job, but he made up a reason based on his own malice towards her, rather than on the real reason -- Nanny's own behavior. It just worked out that Cora heard Nanny mistreating little Sybil.
But I don't understand his behavior towards Anna. She's never done anything mean to him, so why would he be out to get her? Especially after all this time?
