Is this not a mirror of Lizzy's comment about Charlotte's engagement to Mr. Collins? Once again we see a kind of prejudice at work: we are reluctant to see we have misjudged the feelings of those closest to us. Now Lizzy is on the receiving end, and it is indeed ironic (as you have pointed out) that Jane is the one who doubts.

And if we do not get the point here, JA will repeat it for us when Lizzy breaks the news to her father. LOL
