In the context of the Charlotte's remark, I think Lizzy means
she doesn't begrudge Darcy being proud- of his family, fortune, and estate in Derbyshire. Yet she does not excuse him being disdainful of people and she is indignent or 'mortified' by his rudeness to her at the assembly.

It is not just Darcy's remark that forms Lizzy's opinion of Darcy. His attitude did not change but remained haughty to people during his weeks in Meryon; such as the gathering at Sir William's.
I think Elizabeth's prejudice is based on more than Darcy'w remark.
