I think Lizzy's beautiful, dark eyes and their intelligent expression are the first feature Darcy finds to admire about her. My impression is Darcy admitted "...My mind was more agreeably engaged. I have been mediating on the very great pleasure which a pair of fine eyes in the face of a pretty woman can bestow" simply because he was accosted by Caroline Bingley who immediately presumed to 'guess the subject of his reverie'. Yet he didn't say it was Lizzy who inspired this admiration till she asked. I don't think the aim of the remark was to show Miss Bingley he wasn't in love with her as he tends to brush her off anyway. So I'm sure he didn't mind if she felt discomforted!
