Miserly does not mean poor, it means that his father did not like to spend his money and preferred to save it to extreme -- hoarding it, some misers managed to hoard quite a fortune. So his father, although miserly, was wiling to spend enough money to send him to university. And "illiterate" in JA does not mean being unable to read, it means not well-read e.g. Emma called Robert Martin "illiterate" because he read agricultural reports instead of the novels she and Harriet read, and Lucy in S&S was described as "illiterate" because she made grammar mistakes in the letter she wrote.
