Mrs. Clay was next heard of as being under Mr. Elliot's protection.

Is it possible she left Bath, planning on NOT telling Sir Walter and Miss Elliot anything, and Mr. Elliot leaked her new residence back to them? That would cut off her retreat back to Sir Walter pretty decisively!
