Despite his anger and general turmoil, I read this line to mean that Darcy still cares about Elizabeth's feelings. He's afraid that she may be badly hurt on discovering Wickham's true character, because Darcy suspects that she's at least a little bit in love with Wickham. Therefore, it would be better for her to find out the truth *now*, before she gets any *more* seriously involved with Wickham.
I agree also that Darcy's original put-down is *not* a factor at this point in the proceedings (if it ever was beyond the evening of the Meryton Assembly!)
