I don't think this passage shows that Charlotte is already interested in Mr. Collins that way. I've always read it just like you described here - Charlotte could tell (even if Mr. Collins couldn't) exactly what Lizzy thought about him and was helping her out. I don't think there's a passage that says without question when she sets her cap at him (to quote Sir John).
