I don't think Catherine does think that she doesn't like John Thorpe. Shortly before James asks her for an opinion on him, the narrator mentions -

it requires uncommon steadiness of reason to resist the attraction of being called the most charming girl in the world

Her head has been turned, and she actually does think he's an agreeable person for the moment
