I think that it is consistent in the text, that Edmund was bothered that she spoke so badly of her uncle.

He felt grave twice in the conversation.

When she's talking about improvements
and the only dose I ever had, being administered by not the first favourite in the world, ...Three years ago the Admiral, my honoured uncle, bought a cottage at Twickenham...
Edmund was sorry to hear Miss Crawford, whom he was much disposed to admire, speak so freely of her uncle. It did not suit his sense of propriety, and he was silenced, till induced by further smiles and liveliness to put the matter by for the present.

They went on to Hay and Harp and he seems to not be bothered.

He felt grave again after the pun, which has already been quoted above.

When talking it over with Fanny he says
I do not censure her opinions; but there certainly is impropriety in making them public.”

Whatever Jane Austen knew or meant, it seems more consistent with the text that Edmund saw it as just rude, not coarse (not sexual).
So it seems very plausible, that he thought it was OK if Mary thought her Uncle was a horse's patoot, just not that she said so aloud. : )
