cousin marriage was more common in some families than in others. I agree that in the case of Fanny Price, Sir Thomas was probably more concerned with her lack of station and money than the fact that she was a cousin. When Fanny's mother married, her social standing declined to that of her spouse, which was from what we know lower than her own.
