Are you new?

What puzzles me about this passage is that it seems to imply that if Charles doesn't like where the Tamar is going, he can just show up after it has sailed and get assigned to a different ship. If a naval officer was assigned to a particular ship, wouldn't he have been in very serious trouble if he wasn't on board when it sailed?
