After all, Miss Bates acts generously towards Emma over the Box Hill incident.

Jane herself admits that her manners towards Miss Woodhouse were "cold and artificial" and must have "disgusted her". I don't see why Jane has to be made out to be blameless just because Emma was also to blame.
