...that Emma was afraid that an open apology could actually make matters worse -- worse for Miss Bates, that is, by bringing up the whole thing again, making Miss Bates even more uncomfortable...

This was probably an "actions speak louder than words" kind of situation. The kindest thing to do, if not, strictly speaking, the most polite, was to just not mention it.

Btw, I don't think Miss Bates's "but you are always kind" was meant with any kind of irony or sarcasm. For one thing, it's not Miss B's style. For another, I think she really _does_ believe that Emma is "kind", and blames herself (i.e. her tendency to run on, which she is obviously aware of but can't control) for what happened at Box Hill.
