I think Mr. Knightley has all the evidence in front of US that Jane Fairfax and Emma Woodhouse do not want to be friends. He has seen Jane's reserve be noticed by Emma, and knows she has not agreed with any of the arguments he expresses in favour of Jane Fairfax being a comfortable companion. If he chooses not to see it, then Emma is not the only one blinded by her own desires to misread the people around her.

Emma and Mr. Knightley are alike in more ways than simply indulging Mr. Woodhouse, it seems!
