Taking your points individually;

1. The 'but' there is for the 'reverse' purpose.
Instinctively she thinks the sisters must have written the letter, but says it doesn't look like a woman's...etc...and says 'better than expected' as she hands the letter back.

2. Of course, but ;-) Emma has had a sheltered upbringing, seems very provincial and seems unaware of the changes. Good thing that Harriet has brought Robert Martin to close scrutiny.

So to paraphrase my other comment;
Emma does recognize all these positive things, and is honest and fair in recognizing them, 'but' he is still from the lower class, and are still not up to mark.

Mr Knightley thinks well of them, which doesn't raise their level....which is what Emma is aiming for Harriet and is bent upon pointing out that 'these' characteristics of Robert Martin are not a match to Mr Weston's or Mr Elton's, the level/class she, Harriet, has to learn to belong to.
