It is romantic that Mr Knightley planned this based on that conversation.
While Emma did stay home thinking of her father, there are implications in the text indicating that she too was rather fond of staying home, and follow her habits. Whether it was because of wanting to be a big fish in a small pond is debatable, because she did stay home.
So while Mr Knightley, and I agree, romantically, picked on that conversation, Emma herself said this because she felt the subject to be unsafe and wanted to change the topic, and it doesn't seem because of any regret on her part.
"Come, come," cried Emma, feeling this to be an unsafe subject, "I must beg you not to talk of the sea.
We know how she's always leading conversation away from anything that might upset Mr Woodhouse.
